Optimal DNA extraction method is crucial for microbiota detection in complex fecal samples. Among critical parameters of DNA extraction are extraction efficiency, extract's purity, preservation of microbiota diversity and absence of PCR inhibitors. Probiotic organisms have to be present in intestines in sufficient amount to exert effects on organism's health. Tracking the quantity of a probiotic in the intestines is therefore important. Lactobacillus gasseri K7 is a probiotic strain, producer of gassericins K7 A and B. The effect of K7 strain on animals infected with E. coli O157:H7 has been studied recently on mice model C57BL/6J, and faecal samples were collected. In this study we investigated DNA extraction efficiency, extract's purity, microbiota diversity and PCR efficiency of 4 extraction methods from mice's faecal samples. Furthermore DNA extraction method suitable for Lactobacillus gasseri K7 quantification in faecal samples on the basis of bacteriocin-specific primers and real-time PCR was introduced.
